Recent searches have focused on fields in Sealand, Flintshire, and police discovered the remains in a shallow pool, known locally as the "Lum".
DCI Mark Pierce said the remains have yet to be formally identified and a post mortem examination is due to be carried out today.
He said Ms Gowing's family have been informed and "clearly our thoughts are with them at this very difficult time".
DCI Pierce said the development was the result of information received from the local community.
Ms Gowing was last seen at around 8.40pm on Friday 12 October when she was sighted on CCTV footage leaving an Asda supermarket in Queensferry.
The 37-year-old vet, who is originally from Clonlee near Birr, had been working in Mold for the past 18 months.
Clive Sharp, 46, has been charged with her murder. He was remanded in custody when he appeared at Caernarfon Crown Court on 23 October.
The case has been adjourned until 17 January 2013.
Police reissued their appeal for any sightings of Ms Gowing's Irish registered Renault Clio 00 D 99970, which was found burnt-out at Pinfold Lane, Alltami, near Mold.
They have also appealed for information on sightings of Mr Sharp's black Volvo S40 AG58 JHE since 12 October, particularly in the Sealand area.
